This page describes the use of Proxeon's ProteinCenter from Phenyx. ProteinCenter is a proteomics data interpretation solution to bridge the gap between search engine and publication.
For authorised users, Phenyx results include links to ProteinCenter. Via these links, a Phenyx job can be exported to and visualised in a dedicated ProteinCenter server.
Short description
In a protein Overview, there is a link named "Open Job in ProteinCenter". If you click on it, the corresponding job will be exported to ProteinCenter and stored as a ProteinCenter incoming job. It will get a ProteinCenter jobID, the protein identified with Phenyx will be listed in the Proteins tab. To access details about a protein, click on a ProteinCenter link in the Protein Overview or in the Protein Details view. This will call the corresponding Proteins card that is annotated with the peptide identified in the Phenyx job.
Technical note
! Make sure you have cookies enabled on your browser to allow a smooth integration of both Phenyx and ProteinCenter. If you are not sure, see here.
The default link to ProteinCenter, in the Phenyx public server and in local installations is available for testing purposes. All jobs from all phenyx servers are visible for everyone on the ProteinCenter server.
If you wish to use a private version of ProteinCenter, please follow the ProteinCenter-specific configuration instructions .

Click on the Open Job in ProteinCenter will create a ProteinCenter job and opens the following page:
If you click on a ProteinCenter link, either from the Protein Overview or from the Protein Details view, the following page appears: (note: the peptide details exist only if a Phenyx job has been exported to ProteinCenter. Otherwise, the link only provides access to a generic protein card in ProteinCenter). You also can et access to this detailed card when clicking on the number of identified peptides for each proteins, in the ProteinCenter Proteins tab.
