How to save your Mascot result in XML format to import into Phenyx

• in the Mascot Search Results page, go to the Peptide Summary Report>Format As : select Export Search Results

• click on the "Format As" button: opens the Export search results page
• check the boxes as follow, with special attention to:

Peptide Match Information, check boxes

start

end

Homology threshold

Identity threshold

• save the results by clicking on the Export search results

Ready to import your Mascot.xml file into Phenyx via the Management Console functionnality.

• From the Main model display page, right click on the XML tab and save your GPM.xml file

Import Original peak list

Use this feature during import to allow retrieving the Peptide Macht Details View for imported job from third-party software such as X!Tandem
